Default Transperency and shadow matte

I have got a large scene that can only be rendered by taking out certain elements like the trees. So what I have done is render the trees as a separate layer and using a shadow matte to composite it into the scene using premiere pro. This works fine except that the shadow matte material doesnt store the alpha information and renders objects with transperencyas a box,(shadow map)image. What I want to know is can I store the alpha information in the shadow matte layer? Any suggestions would be greatly appreciated.

Tap the affect alpha toggle in the matte shadow material.
